I sent my bitcoins to my SR account over 12 hours ago and they haven't showed up. I've been regularly checking the transaction ID on blockchain and the ID isn't even registered. There's 0 confirmations.

How can I retrieve my bitcoins?

If you're unable to see the transaction in the blockchain then I believe the transaction hasn't been broadcasted to the network, where did you send the coins from?

Nothing to worry about, it will fix itself. DPR is fully aware of the issue, as you can see here,

I am aware some users (1%>) are having some issues with depositing or withdrawing their bitcoin, as well as random missing funds which is later re-credited and randomly low account balances. We are aware of the problems and we are looking into it but it is not a high priority issue, funds are not permanently changed or go missing so if this happens please wait a few hours and give the system time to sort itself out as we believe this is the result of expanding our infrastructure and the bitcoin process may be struggling to keep up with all the new deposits and bitcoin activity now that active connections and bitcoin commands have exceeded that of the first market already.

I did hear one user say if you hit the "Search for new deposits." it will correct the balance.

I have no experience whatsoever with BitCoin. I'm just trying to quickly buy .25 BTC to buy meds off Silk Road. Are there any places that can Deposit Bitcoin to one of my Silk Road deposit addresses? And can they complete the transaction in minutes? I tried coinbase but it's taking days for my first purhcase to go through or have my identity verifie. I don't have time for that; I need the meds now.

Your best option is LocalBitcoins as said by other people, the payment method I advise is either bank deposit or MoneyPak. You can pick up a MoneyPak at most big retailers I believe and you just load up the card with the amount you need plus $5 for the card then you can purchase from a vendor at LocalBitcoins by giving them the code.

Once you start a trade on LocalBitcoins the coins are held in escrow so you're protected from any scam from happening, the other option is bank deposit where you start a trade with a vendor then just drive to your local bank branch where the vendor banks with and drop the funds into their account and they will release the Bitcoin to you.

awww as soon as i went to check iy happened again..:(

Strange, your coins are safe as the balance isn't permanently changed. If you leave it for a while the system will catch up and it should stop happening. Hopefully the bug gets fixed soon, I guess it worries people at first when they see all their coins gone!

transfer it to a blockchain.info account you set up through tor

get a new sr account if possible

then send-shared those coins from said blockchain.info account to your new sr account

bitcoinfog has been sounding shady, I don't know anything so don't take my word for it
blockchain.info is only .5% fee compared to fog's 1-3%

This. Bitcoinfog is legit, use both to be safe as you shouldn't trust only one tumbler. New Account on SR and avoid any link between new and old identity.
If you want to be a low hanging fruit then listen to people like Tang.

I don't think they can use BitcoinFog due to the 0.3 limit they have, they said they are a small time buyer so I presume it will be less than 0.3.

You should be fine, if it's only a small amount. But, if you want to you can go ahead and put it though Blockchain's shared send and back into a fresh Silk Road account.

How would we know? Could they just keep the market and forums up and wait for users to log on and use their user information to track people?

Would there be an announcement warning us to stay away? I'm not sure how things went down with SR1.0.

With all this DDOS stuff and downtime lately, I've been growing a little worried about this place becoming a honeypot.

This is why it's important to use GPG when sending people important / sensitive information so it doesn't get into the wrong hands.
