yeah, I just acidently clicked the get new address link shortly after sending some funds. does this mean the bitcoin will get lost or something?

No, they will still arrive in your account. The old BTC address is still in your SR Wallet. Make sure you use a new BTC address for each and every order you make. :)

So if you've had the same btc address on SR for a while and now you've received a message that it is older and archived and you are advised to get a new one...should you do this immediately or wait until the outstanding orders are completed? Or does it matter?

try not to change the BTC address whilst you have coins on their way,not that it makes a lot of difference but it can slow the deposit up.
