I'm sorry but A LOT of what you are saying is just not true.
Yes the three letter agencies may control some exit nodes but nothing more than 50%, even if they do control them, it is still a struggle to personally identify people.
Have a look at all of the NSA documents that are slowly being leaked, the methods they use to find people is very time consuming and still not even a high chance of that being a worthwhile because Tor itself has not, and as of not yet been compromised.
Julian Assange is one of the greatest hackers known to man because he was caught, there is always someone better than you out there, many hackers have not been caught and have done much more damage than he did.
As for Tor being paid for by the government, is that yes they are funded by the US Navy who started the project and one of the two top contributors is still working with them, what you are missing on telling everyone else is that, it is an open source package and undergoes security audits every update by the MANY, MANY people that have access to it's source.
Tor was created to form a way for the Navy to have encrypted communications within itself and other US based services without being worried that foreign hackers or governments might find their communications because they are sticking out like a sore thumb, so Tor is made public so even the enemy may use it to help themselves blend in. That is why the Navy runs and operates a few of their own exit nodes, as well as other agencies.
With the story of Atlantis, you should check out the .org TLD of the Atlantis blog to see one of the now ex-employees talk about the closing of the site and it basically comes down to ..
