You seem to laboring under the assumption that the downtime was caused by negligence and that the staff have been twiddling their bloody thumbs this whole time.
It takes tremendous effort to defend against a DDoS attack. Even more so with a hidden service. They have been very busy implementing countermeasures so their small break is well deserved.

It has nothing to do with that. I got the same message using tails.
Im not educated enough to explain why, but it sure is nothing to do with trojan on your OS in regars the message.
More along the lines of guard nodes.
